This is a known problem with importing pdf. With the duration Editor plugin you could change groups of 3 notes to triplets (one at a time), but you would also have to adjust the measure lengths in Measure Properties. The little grey + or - indicate that there are too many or too few notes in the measure. Tedious, but the best you can do AFAIK
