Should anyone come back to this post (as I just did), here are the steps I took to get this working. TLDR; You need to get into the actual Atari Emulator settings by pressing F1, then navigate to "Rom Locations" (and by ROM, they actually mean BIOS files), set the locations, save the emulator settings, and you should be good to go
