As for running it full screen, I personally use the Side By Side screen layout for the most part (you can find this in the settings). Do note that Citra isn't a miracle worker, even with a much higher resolution and any other improvements, you're still working with pretty low quality assets that were meant to be rendered on a small 400x200 screen.
