If you're not doing Fractals you don't need Fractal Masteries. If you are doing fractals you'll get enough points from doing Fractals to get Fractal masteries.

The mastery system is unlocked when a character on the account reaches level 80 and the account owns an expansion. When both are true, the mastery system unlocks by giving access to the Central Tyria region section.. To unlock the other region sections, the player must own their pertaining expansion and unlock any mastery track inside that region section.
When looking for a missing mastery point in a map, best you can do is open your achievement panel, in the general tab there is another tab for mastery points, which will show you the 9 mastery points (for central tyria) and the places they are. If there are none left in a map you know it's not a real one you're looking for.
As of now I have 24 spare central tyria mastery points, 39 HoT, 15 PoF, and 11 IBS. So you can (and likely will) eventually just get everything.
